Role : Image Analyst

Project Role:
· The Department of OMNI Bioinformatics within Genentech Research and Early Development is seeking a highly talented, creative, and motivated Image Analyst to process Optical Pooled Screens (OPS) image data and generate tabular outputs.
· The successful candidate would work with publicly available software and new software being developed in-house to analyze both phenotypic and in situ sequencing images for OPS efforts.
· The analyst will need to work closely with both experimentalists and statisticians to ensure that data and results are communicated smoothly.
· These efforts will span biological disciplines, including cancer, neuroscience, infectious disease, and regeneration.
Project Responsibilities:
· Write, modify, and run customized Python scripts and workflow scripts (Redun or Snakemake) for image processing, data QC and phenotypic analysis
· Converting raw images into processed tabular data, which entails alignment of phenotype and sequencing images, cell segmentation, barcode calling from multiplexed FISH or in situ sequencing images, phenotypic feature extraction, and synthesis of results in tabular format for downstream analysis
· Work closely with Genentech bench scientists, statisticians, and software engineers to understand experiment-specific needs and implement corresponding analytical workflows
· Collaboratively and pragmatically solve scientific and computational challenges encountered at the forefront of single-cell image processing.
Required Skills:
· 3+ years’ experience (including any graduate school) developing or applying
· Python-based biomedical image processing tools.
· Experience in processing and analyzing microscopy images.
· Experience in the Python biomedical image analysis ecosystem, including scipy,
· scikit-image, imageio, xarray.
· Self-motivated and enthusiastic about programming and tool development.
· Demonstrated ability to effectively communicate about complex bioinformatics problems to peers, users, and leadership.
Nice-to-Have Expertise:
· Familiarity with deep learning approaches for cell segmentation, feature extraction, and phenotypic analysis
· Familiarity with high-dimensional multiplexed imaging data and associated data/image models
· Familiarity with domain-specific image processing tools, such as cellpose, cellprofiler and stardist
· Familiarity with workflow development tools, such as Snakemake or Redun
· Analysis of large chemical/genetic screening datasets
· Single-cell genomics and trajectory analysis
